I didn't make them, I found a guy through ebay that does custom painting and decaling, i asked him for a couple extra sets and he only sent me 1 set (2 decals)...but I was thinking about contacting Microscale and see what they would charge for a minimum order of them

Microscale doesn't really do custom orders, (min. order is 100 sets). Try Jim of Highball Graphics, he's a member here. He's very good and resonably priced. See the manufacturer's section for the link. Ok thanks, i just sent him an email.

I don't know how to use any of those programs on the computer that he (highball) needs the logo to be made on to print as a decal and he said he has to interest or time to do it so I don't think I can do it through him.

Microscale does do custom decals. Minimum order is 250 sets. Much cheaper if you do your own artwork as well. By doing my own artwork, my per sheet cost was under $1.00 per sheet.
One suggestion though. Redo the artwork. The guy that sold you the decals printed them as a mirror image. Look at the second photo showing the prototype photo and then the third photo of the model.
A small railroad like that is definitley something fun to model. You could build a rally nice waterfront layout.
