Obvious question first .... as you should always do first - how does it work on straight DC without the decoder ?

You don't need / want a "board" - just connect the trucks to the motor !

Then I wouldn't proceed any further - the motor could potentially damage a decoder if it's overloaded.
If you bought the motor from a legitimate source, send it back for a replacement. If not, you have nothing to lose at this point .... remove the brush covers (watch for the internal spring) and check the condition of the brushes and spring. I'm actually thinking it's probably a broken wire on one of the commutator pads causing a dead spot, but there's not much you can do about that.

How did you install the new flywheel ? They need to be pressed on carefully, preferrably using a bench press or vise. Any excess pressure from one end could cause the armature to press against the bushing and potentially damage it. Atlas motors aren't as receptable to the hammer method as the old Athearn motors were ! Mark.

Check the rest of the drivetrain as well. If the loco has been sitting for awhile, a thorough cleaning of the trucks may be in order. Clean out the factory grease - it gets stiff and cakey with age and is often overfilled. Also make sure to clean any electrical transfer points.

I don't see any Atlas motors listed on that site. (?)
How does the motor perform all by itself (not mechanically connected to anything) connected to your DC pack ? Does it still have dead spots ?
